Can you run one 3 wire from two 15 amp circuits?

My house was built in 1979 and I have noticed that there are several runs from the breaker panel where they used one 14-3 wire to come off of two 15 amp breakers (the red and black wire each run to a separate breaker). Should I be concerned? I assume they were just trying to save money on wire or something.
I have to "meddle" as I am finishing the basement and replacing the pull chain lights with switched lights etc...

Your house is 110/240, as are all houses. Wiring homeruns in 3-wire is common as they share the neutral wire (the white). Both hots (red and black) are opposing voltages and the neutral carries the unballanced load back to ground.

All you have to worry about is if (big if, please don't touch) you do move breakers around in the panel, the red and black from the 3-wire cannot be on the same phase. Typically this means one above the other, but as I cannot see your panel, I cannot guarantee this is the case.

The only way I can tell you to figure it out, is test with a voltage tester that checks AC (300V max at least) and check between the breaker terminals of the red and black wires of the 14-3. It should read 240V (give or take 10V). If it reads 0V (or less than 10 really), stop what you're doing, turn one off, and call a professional (unless you can figure it out from there).
